I have downloaded a Gateway savefile (Mario & Luigi Dream Team),but it doesn't seems to open after I tried restoring with DiskWriter.

Probably your best bet is to use SDF+NTR, since most game saves need to be decrypted+reencrypted for them to be usable in most cases IIRC
Using the sky save converter made me lose a Majora's Mask 3D save (good thing I still have a save backup), no matter how many times I tried.

Well I don't have a GW card as I'm using New 3DS XL 9.7.
so SDF won't work for me as it is a GW software correct ?

Nope, and it's not really GW software, it's just not able to run via sky3ds because it's not signed as a real game (don't quote me on that last part)

Hi, I'm looking to do the same and convert a Gateway Savefile to a Sky3DS. I have both Gateway and Sky3DS, how would I be able to do this? I want to move a Majora's Mask savefile over so I can play it on my New 3ds xl (sadly the new 3ds was bought with firmware over 9.4 :( ) hence why I want it to work on Sky3DS.
