Make sure you have the path to Nintendont set in the "Custom Paths" menu. Also check the categories button at the top of the screen and make sure Gamecube isn't turned off.

under loader settings i have
gamecube source auto
gamecube mode nintendont

custom paths
main gamecube path usb1:/games
nintendont loader path sd:/apps/nintendont

is there anything else that im missing or a special way to put the .iso on the usb? (they do play if i load them through the nintendont channel)

They need to be named so the loader can recognize them, too. Nintendont doesn't care what folders they're in as long as they're in /games/.

"/games/Game Name [TitleID]/game.iso"
"/games/Game Name [TitleID]/disc2.iso" (for second disc of 2-disc games)

wiibackupmanager doesn't work with gamecube games.
but the developer made a beta version (which he planed to add to wii backup manager when bugfree, but he never did) :
http://www.wiibackupmanager.co.uk/gcit.html

you should be able to load/save the ISO to the Sd or USB, and it should create the folder and filename automatically.
I never used it, so it's only a guess, but it says it's compatible with DIOS MIOS, which is using the same format than Nintendont.
