Hacking Upgraded SD Card Causing Minor Problems

Hey all. I recently purchased a 256 GB SanDisk SDXC Micro SD Card off of Amazon for my N3DSXL. I'm upgrading from a 32 GB Micro SD Card. After transferring over all my files, I started to experience some problems that, while not too major, can be kind of annoying. The SD Card causes my 3DS to start up slower than it did with the 32 GB SD Card. There's problems with themes too. Whether it be a system theme or a theme installed from Anemone, when I power off and power back on my 3DS, it reverts back to the default white theme. Any ideas as to what may be causing this?

Additional Notes:
- Has been checked with h2testw, no errors.
- Formatted to FAT32, 32KB cluster size, at least 3 times.
- Everything else seems to be working ok.

I'm a little skeptical about your answer because I read in several forums that 64 KB for FAT32 causes the 3DS to have problems reading the SD Card. Is this true?
Here's my TL;DR short reply about if and when it's possible to use 32 KB vs 64 KB cluster size.
Here are several references why one would choose one size over the other depending on their card size, specifically for GBA VC issue.
Some 32 KB vs 64 KB load test comparison, warning about avoiding the MiniTool Pro editions program's cluster size changer feature, etc.

I did some looking around at your posts for another method that doesn't involve formatting (it can take up to 30 minutes just to move the files to the PC, I wanted to use this as a last resort), and I found one particularly interesting answer. It was to "Enable Game Patching" with Luma. I tried this, and it fixed the problem with my themes! Now whenever I reboot my 3DS, my custom theme shows up without any problems. It didn't fix the slow startup though, but I'm used to it at this point. Thanks for all your help!

    Or, I also heard that if you use flash memory, it can act as more "RAM" at least windows tell me when I stick a flash drive into it.
