you don't update the rom. you just install the update data on the console (in cia format) and the game loads that data when playing. Same way as DLC

So you can download the updates for the roms from eShop (if you have access to it and if the roms are same region as your console) or you can get the updates in CIA format online and install them with any CIA installer of your choosing
