1) How do I know when I'm in the emuNAND vs the sysNAND?
2) What CFW should I use? Whenever I use rxTools the bottom screen turns red, then both screens turn black. Am I doing something wrong?

If you go into System Settings, it will tell you in the system version number whether or not you're using emuNAND. For example, if you are using rxTools, it will say RX-E or RX3D before the version number. You can also do something like add a theme to your emuNAND so you always know when you're in emuNAND.

I recommend rxTools. There's no way to know what you're doing wrong without checking your setup. Make sure you follow the instructions in this guide for O3DS/2DS. Which kind of 3DS are you using?

O3DS, ver. 9.2.0

Would you happen to know what gateway would leave behind in the system settings if I create the emuNAND with it?

Depends. Do you have a n3ds or o3ds? For n3ds id reccomend reinand for the obvious reason of supporting a stable 10.5 emunand. O3ds should definitely be rxtools for being simple and supporting regionfree. As for your issue, no idea. Im going off of the post. If theres anything important in ur sig i do t see it im on mobile.

Edit: im an idiot didnt see the o3ds post. Yea rxtools is good. Are you booting it with ctrboot manager? Is whatever your using pointed at rxtools.dat?
