TWiLight Menu++ Pixel Accurate Mode Touchscreen Issue

When I enter pixel accurate mode (holding Select whilst opening TWiLight Menu++), the touchscreen/bottom screen works, and it displays it in pixel accurate mode, but the touch screen behaves as if it is in the regular mode. For example, tapping the options in Pokemon Heart Gold results in the save menu opening. I assume this is because the options setting in the pixel perfect mode, is where the save setting is in regular mode. It's kinda hard to explain so refer to images for a little more info. Is there any way to fix this?

I tried using pixel perfect mode and I've been having the exact opposite problem, the touch screen reacts as if I'm in pixel perfect mode when I'm in regular mode. It only seems to happen when I boot up a game, the twilight menus work fine

Are you using the latest version of TWilightMenu?
