Luz, used this thread to update the first time around successfully, and couldn't find it when i tried to update the 2nd time around and had the black screen problem.
I found a solution that delete themehax in a roundabout way:
I deleted the theme Extadata.

the bottom of this has more theories on why this problem exist.

Side note: For those of you that fixed the black screen, does it take longer and more tries to boot to EmuNand? before took about 1-2 tries, and now about 5 tries to boot successfully.

Nah it boots perfectly normally with browserhax.

I'm having a bit of a problem updating my emunand to 9.5 on a New 3DS XL. I've downloaded the correct 9.5E update file from the iso site, put all of those files inside the "update" folder on the root of SD. I've installed sysupdater cia to my emunand and have installed the update cias, however this results in a black screen on emunand after reboot? Any help? Sorry I cant write any more details, I'm at work and away from my 3DS!

Im having the same issue as some people here.

Downgraded from 10.3 to 9.2
Installed ctrbootmanager and rxtools 3.0
emuNAND 9.2 was working fine, I am using OoT cart as an entrypoint

I installed sysUpdate 0.4.2 with FBI in my emunand and used the proper firmware files.
Updating seems to go without a hitch.

When I try to load emuNAND after that Im met with the infamous;
"Preparing to start home menu, please wait and dont turn off the power".

Then the message dissapears.
The intriguing part is that I can still access to the power off menu if y press the power button.
And when I put the system to sleep in the power off menu and then open the handheld it goes to the white home menu loading screen, but it stays there.

Any ideas?

The infamous black screen happend to me, for me it was that I had menuhax installed.
But if you are using OOT as your entry I doubt it is that.

Fixed it.

I restored the emuNAND backup to 9.2
Did the update again.
Before booting again I deleted the emuNAND profile from the root/Nintendo 3DS folder in the SD card.
Booted emuNAND and was met with a black screen, no "Preparing to start home menu, please wait and dont turn off the power".
Turned the handheld off, booted it again and I saw the "Preparing to start home menu, please wait and dont turn off the power", but this time it took a bit longer and after around 1 min it loaded into the menu and that was that.

I did everything correctly and it says I'm on RX-E 9.5.0-28U

Wasn't it supposed to be ...23U?

You installed CVER for some reason you only need NVER or NVER+TIGER if you have a Gateway card.
I think that's it. Is there a way to remove that?, because I can't tell if I updated my emunand correctly like this.

Can't get it working. Get a black screen and tried the suggestions here - deleting menuhax and deleting emunand profile.

All I want is easy game updates. :(

Did you try deleting the folder in the extadata?
See top of the page for more info.

Yeah I deleted the 000002ce folder and that did nothing either.

I've never had the setting up home menu message. I've only ever had black screen/crash --> reboot.

Maybe problem with the 9.5 updates
How many files does it have?
