It is no different to translating to any other left to right reading language, you have the added annoyance of having to deal with 42 characters (more if you have extras and punctuation) but that is nothing too outrageous, it may even be easy if you are translating a Japanese game or use a Japanese game as a base for it. I do not know if Czech is that much more long winded than English, though again I tend not to find most Slavic languages to be overly troublesome here.

If you want help with a specific task in translation then even if I, or someone else, does not know the language then it does not matter so much if it is a technical question that you have -- I would struggle to recall the Czech alphabet at this point but asking me to help you add or alter a bunch of characters/glyphs in a font is a fairly typical ROM hack.

To be honest, I don't even have any idea how to get text out of ROM. Is there any tutorial for newbies?

And there shouldn't be any problem with Czech alphabet's extra letters (ě, š, á, í,...). Many amateurish game translations don't include it and most of Czech people don't mind.

If you want one in your native language you are asking the wrong person, though I would not be surprised if there is none. If you do find some somewhere then I do try to keep a list of such things in all various languages.

It goes into a fair bit of depth and deals specifically with the GBA and DS, though it should also be broad enough otherwise.

Though I have a few exceptions most DS games do not use plain text or something along those lines. However a copy of ndstool, crystaltile2 and a hex editor will sometimes get you quite far. There are a handful of tools already made to edit text/the script

On the extra characters that is good to know, if you do want to add them into a game though do post as you can usually find someone up for a bit of basic font hacking, you might even be able to do it yourself as there are a few well known or simple font formats on the DS. I don't know, you can open the ntfr/use Crystaltile2 for the font and for example find the letter (é). You should be able to edit it as if you're using paint, draw (ě) or a smiley face or whatever with the pencil instead of (é).
Now, whenever you write (é) in the text in the hex editor, it will appear (ě).

Want to translate a game from an US version but still uses NTFR fonts (use Tinke to peek inside the ds rom)? The NTFR is missing European letters?
You can grab the NTFR from a game which has an European version with those complete letters (of course with a similar width/height and the same number of colors) and use it to replace the original font.
Problem resolved.
(though indeed you can modify letters and even add new ones but that's a bit more complicated: read about the NTFR format for that in case you don't want to go with my perfectly easy solution).
