All the newer games seem to have this same message when I try to transfer them into my R4. Is there any way to fix this problem?

If you have a microSD to standard size SD adapter, put the microSD in it and then flip the little switch on the adapter so it's not locked anymore. That SHOULD fix it. Another thing to try, if that doesn't work, is to look at the microSD's files through explorer on your computer. Check the properties and make sure nothing is set to read-only.
