Hacking “The file is corrupt” using SD2Vita

I previously followed the hacking guide at https://vita.hacks.guide/ along with the guide for StorageMgr. All has been working fine until today when one of the GBA cores in RetroArch kept crashing the entire system requiring a hard reboot. I'm now unable to open any of the apps from the SD card, getting the message that "the file is corrupt". I've tried using check disk in Windows which now reports that the SD card is fine but I'm still getting the error.

Is there any way to repair the card other than copying everything off, reformatting, and then copying everything back again?
