I don't know, but you can install an edat through a pkg, but not a rap/rif.
btw, you can install a pkg anywhere on the hdd using ForceInstallTo iirc. I think that's the command anyway as it's been years. I personally hate the ps3 scene, so I hate talking about it. I wish I could forget everything.
Are you sure they're not pkgs with edats? An edat license is different. Some NPS .pkg come with .edat. Shouldn't they come as separate .edat?
That way one would spare the HDD? What about potential problems?

No, ps3logo.dat is a watermark. You can open it in photoshop.
app_home is for debugging games, don't use it. PKG, I don't know. it may be deprecated, but you can install pkgs from anywhere except for the tv/video tier, as long as you modify some xml files. a usb hub, only if it's not self powered probably. the system will tell you if you're taxing the usb ports, but by that time, it will likely be too late.
gamez is for folder games.
You have to create the folder "/dev_hdd0/packages"Weird, I'm not find the "/dev_hdd0/PKG" location

I don't know. I've never used internal storage with the ps2. I wouldn't bother with internal storage and ftp. It's gotta be slow as fuck. How can I access PS2's internal memory on FileZilla? I can only access the MCs and USB devices.
I think he means on the ps2.I assume you mean storage, as memory typically refers to RAM. The ISOs are in the PS2ISO folder. Memory card images are in the savedata/vmc as .VM2 files. The PS2 emulator should be in dev_flash. FTP maxes out at about 21MB/s. An alternative to FTP: format USB device as NTFS, transfer using Managunz.
