With an IPS Patcher, like this one: GBATA . I haven't used this exact program (it's a big all-in-one utility that can do lots of other things too), but usually just run it, point the IPS patcher at the game and the patch and it does the rest.

For the M3, those ROMs don't need to have the IPS patch applied to them, but they still need to be SRAM patched with GBA Tool Advanced. Open up the ROM in GBATA, go to the SRAM tab and click "PATCH." The save type will still be FlashRAM (1028Kb), but saving will now work.
