I restarted but it doesn't appear. Now I tried to dump, inject, rebuild and copy again, but it still doesn't appear in the home menu...

do you mean to say that you expect the game to change from its previous icon to explicitly say sudoku? in some cases that doesn't happen

Yeah then it is back, but after dumping, injecting, rebuildung and copying back to the 3ds it's gone.

No I mean it's completely gone in the home menu. When I go to dsi ware in system settings I find it there but when I go to the home menu it isn't there.

get the save file from the 4B344456 folder in that,
and replace the save in your 4B344456 folder
then rebuild it, and use it
if you are replacing it with a savedata.bin it's wrong and wont work

I copy the two files public.sav.inject and srl.nds.inject in the 4B344456 folder which gets created when I dump the game. Then I rebuild and copy the 4B344456.bin.patched back to the sd card. There I remove the .patched and afterwards I reinsert in the 3ds. Then I go system settings -> dsi ware -> micro sd and copy back to the 3ds.
