Hacking SD card 'corrupted' after game install failed

My 3DS froze while installing a game through Freeshop. Now the space for the game has been allocated (around 4GB), but the files are nowhere to be found on the card. There are 3.6GB of files on the 8GB card, yet it has only 455MB of space left.

Is it safe to copy all the files, format the SD card and then recopy the files or would that break my homebrew installation?

yes its safe unless you have an Emunand (who uses em anymore?) then you need to copy files and dlete enough off the SD to dump your Emunand if you have one. then restore files/dump if/as needed i dont know too much about freeshop but i'm unsure if failed downloads still reside in the Nintendo 3DS Folder

but while you have the SD out, i'd if you got Windows, run h2testw to make sure the cards not a fake (as it could of been one and the corruption could of occured by going over its actual capacity)
