Hacking Safe to update?

Hey all just wondering if it's safe to update my 2ds or not.

It's currently on SYS 11.5.0-38E with custom FW.

My concern is when I try to launch the new pokemon game it asks for a game update then a system update, so I'm abit jubious if this will get rid off any custom fw.
