Just use the tool above(HackingTookit9DS, V12 or V5.7, either one on the Release tab) or download the .3ds rom instead of .cia and use the same tool.
The .3ds needs to be decrypted, if you download a encrypted version, decrypt it using Batch CIA 3DS Decryptor.
Also, I don't think updates normally have texts, if you're looking to translate the rom, updates on 3ds roms are kinda rare, so it's usually bug fixes(This doesn't apply for DLC files).

I download from others fonts and the result is the same, Decrypt with decrypt9wip same result
Are you sure this update has a valid romFS and not just an exeFS?
Because I extracted it here and only have a exeFS section, the contents of the extracted folder matches the 1 MB cia size(which is almost zero content).
I also tested it with another game update that I'm sure has a romFS section and it worked fine to extract the romFS section.

The update from the game you were trying.

If you already have a mod for v1.0, you can try installing v1.1 and see if the game crashes. If it does not crash, the update does not have any conflicting files with the ones you modified and can be used normally

I was not able to extract the exeFS for some reason, the output folder was empty.

Yeah, I'm now sure, the update from this game doesn't have a romFS section, this is why you aren't able to extract this file. The app that you used just created a dummy romfs.bin probably.
If you mount the update on Godmode9, you can also check that it only have a exeFS section:

There's nothing very interesting on it, just the standard files for exeFS section
