After updating Retroarch to the latest version on my New 3DSXL (moving all the files to the SD Card) suddenly, everything has been loading a lot slower. The menu got a lot more sluggish, and even freezes up from time to time. Even my games take a lot longer to boot up. Anything I can do?
 
If your SD card is failing, that would explain it. SD card failures can cause a lot of mysterious problems, and they have been known to fail after being physically handled.

Standard procedure is to copy everything off your SD card (Roadkil's Unstoppable Copier is recommended since there's a possibility of corruption), format the card, test the empty card with h2testw, and copy everything back again. If the test fails or if you can't format the card, then you should get a new card (and copy everything to the new card after formatting and testing it). Sometimes copying everything back again is enough to fix problems.

Thing is though, I did update Retroarch by moving files using FTPD, that might have done something to do with it, I don't know.
 
Did you upgrade the storage size of your SD card before updating RetroArch? It's well know that larger SD cards cause the 3DS to load slower, however that wouldn't explain why your menu is slower too.
 
So, what I did was move all my storage and data off my SD Card, reformatted it (FAT 32) and moved all my data back, and that seemed to do the trick.
