I think that is possible because some PC emulators have 3D support (aka Oculus, crosseyes, etc...)
The only way I can think of doing it in a remotely useful manner would be separating layers on a SNES and simulating depth with those.
The Oculus also allows for virtual 3D because it has 2 screens, one for each eye. Head tracking is the big seller, but it has 3d.They are used for things such as the Oculus and such, but this and that are two different things. The Oculus lets you see 360 degrees whereas 3D for the 3DS is just to create the illusion of a 3D landscape.
And what emulator and what rom would have 3D might I ask?

It depends on a lot of things. For GBA there are usually layers internally, but with sprites, windows and blending it quickly gets more complicated, and isn't worthwhile. That's what I mean... Is very possible to make that and It seems not to be hard to do.

I feel like @StapleButter and @DiscostewSM touched on why SNES 3D implementation isn't worthwhile and is very difficult.Let me see...
NES 3D: Easy
GB/GBC 3D: Easy
Genesis 3D: Easy
SNES 3D: Easy
GBA 3D: Hard
DS 3D: Hard (but possible running on 3ds mode like nintendon't does on Wii mode)
However, I think that by doing small updates improving the 3D feature (by certain kind of layers and sprites in each update) could be very possible.

You really think it's that easy?Let me see...

Let's wait for Virtual Boy emulator to work and then we'll see
