I used my modded 2ds system to transfer to my wife's new 11.6 2ds. Rather than transfer my nnid back I just wiped it on my old system with a factory reset. At what point to i start in the guides to reinstall the the mod or re-enable it? Both systems are on the latest update now as well.

I followed the guide on here for a 2ds old 6.0v and out bootstrap on it. I can still hold start on boot to view that menu but I'm not sure at what point I start in the guide to get homebrew launcher, FBI etc installed again.

If you used 3ds.guide then you definitely have luma 3ds + b9s, so don't worry, you don't have to reinstall CFW because you didn't lose it with the transfer or the format.
If you don't believe me then try to boot your 2ds while holding select and you'll see Luma's config options
To reinstall FBI and homebrew launcher simply follow the finalizing setup part of the guide
To restore your games, on the othr hand, you need to reinstall them with freeShop or .cias, and if you didn't backup your saves with JKSM or Chekpoint then you'll need to do it on your wife's 2DS (since your saves are now on her console) and import them on your console
