Hacking Reinstalling games on a reformatted harddrive?

So long story short, my old y-cable turned out to be faulty. Because of this some games did not install properly, so what I'm wondering is: Can I simply reformat the hdd and reinstall the games without any issue? (I'm not sure why there would be, but better to be safe than sorry).

Sure, why not?

At least if you don't have systemconfigtool on it. It has caused trouble for me, but this is another story

No, I wasn't using any CFW (the problem became apparent early on so I decided to wait before doing so). But that's a relief to hear, thank you.
