Before I ask my question here's my 3ds's setup its an o3ds with rxtool 2.6 installed and autoboot through the menuhax method.

Now the problem I am running into is that I was using apache thunder's r4 launcher for the original r4 to use it on the 3ds, in the post that apache thunder made it says to install the twl_firm patch(the destination was set to nand) which I did on emunand with fbi and replaced the old twl_firm, next the post said to install the launcher on both sysnand and emunand, I installed it on emunand, then went to sysnand because my 3ds is meant to autoboot to emunand I have to hold L or R to go to rxmenu, from there I booted sysnand and installed the launcher and got the error message which asks you to power off your 3ds, which was weird, after tampering around for a bit I went to vanilla sysnand without letting the 3ds autoboot to emunand, there I went to browserhax and used pasta cfw to patch sig checks to allow me to install stuff, I installed everything again the twl_firm patch and the r4 launcher and surprisingly enough it worked, so I thought I was done, went back to emunand and got the error message which is weird because it should work now, because it works in sysnand aswell, but it doesn't and thats my question what did I do wrong? It only seems to work in vanilla sysnand and not at all in emunand.

rxTools 2.6 is undoing the TWL_FIRM patches. It is WAY too old for what you are wanting to do.

Also, because rxTools still has not released a release build on github with the latest TWL_FIRM patch needed for this to work. I will just recommend you stay away from rxTools entirely. Use CakesFW or Reinand/Aureinand instead.
