Hacking question about game saves on gateway red card

how should i go about saving my game if i want to put another rom on the red card?

The save files are stored on the 3DS's big SD card for each game. Make sure when you are done playing to press Home and then Exit so the save is written to the SD card. If you want to change a game, just write the new game to the micro SD card, nothing more.
