I use this program to convert any files into PSP formats, but have encountered a weird problem.

I downloaded a DVD, ripped the episodes off it with Handbrake and converted them into PSP Format with PSP video 9.

Episode 2 and 3 became good quality 300 or so MB files, while Episode 1 became a poor, unviewable 50 MB File. What is causing this?

I've had quite a few problems with that converter myself (well, with the go version at least).
Try using Xvid4PSP, it's a much better converter if you ask me.
Settings should be:
format: MP4 PSP AVC
Video encoding: x264 1P 768k Fast
Audio encoding: AAC-LC VBR 0.45

I mounted the ISO now, and that seems to work so far ( I can select the Episode i want to convert ) but the settings mentioned aren't present in my version of it.

Audio Encoding:

AAC-HE ABR 64k
AAC-HE CBR 64k
AAC-LC ABR 128k
AAC-LC ABR 96k

I used the X264 HQ Turbo Video Encoding option, File seems fine on my PSP now. How come you suggested Video encoding: x264 1P 768k Fast?

Hmm dunno. That's what I had on my settings when I opened it up, haven't used it in ages... is there any difference in quality?
