Hacking PS3 ISO TOOLS, WARNING!

Just getting a WARNING occasionally after a conversion done, found a post (i think) from the author of the program, something about it being a know issue but the games should work fine... Anyone able to confirm this or have any experience with this mesg?

I'm interested in this issue too. I got 5 warnings right now using this program (which is widely praised as the best PS3 ISO converting tool on the PC side), but what is concerning me most, is that, in my case, output ISO's are missing around 250MB each. Btw, other half of the games are perfectly converted to ISO's? So it's the same setup. Any help would be appreciated (I don't find it convenient to recheck, like "godreborn" mentioned IRD's or do similar stuff). As author of the post pointed, creator of application was aware of this issue, and even mention he might completely exclude the folder check part to circumvent problem (which he apparently didn't).
So I would really like to hear from people who use this application regularly and have WARNING info's like I did, does anyone make some additional (or necessary) steps or just use created "warned" ISO's, as is, without further follow up?
I check "problematic" ISO's and all of them mount to XMB and load afterwards without problems in Multiman. But I didn't played through the games yet (from this particular outputted ISO "format").

Man aren't you a real Legend? I can see you didn't got that badge for nothing. First of all, I went to edit my message when I received answer? And a proper one! I felt like Jodie Foster character in "Contact" when she met her father warping through a wormhole :) It looks like you properly addressed the issue. I check and compare all of the WARNING ISO's and all of them have UPDATE file but without any data inside. I don't know how or why this happened but I know for certain that I never check option "Exclude PS3_UPDATE - Folder From ISO(s)" in PS3 ISO TOOLS. Nevertheless it looks that this UPDATE file itself exclusion result in warning info's. I left conversion overnight and PC was in hibernation/sleep in the morning when I shake the mouse to continue process so that might have some connection, IDK. This was my 1st message on this forum and I never experienced such a fast troubleshoot for the issue especially when it comes from several time zones across. Thanks Godreborn, it looks to me that I don't need to research any further, this was sound advice (and I'm really happy that I don't need to go through rechecking the IRD's as you suggested in the original post)

    I don't have a wii u anymore to test it myself, but if homebrews are not visible on the wii u menu I think you can press L + R + minus to open the plugin menu, there should be an option called "homebrews on wii u menu" or something similar
