So I ordered a Supercard and followed the excellent guide here to set it up. Loaded it up with some SNES, GBA, DS games and all. Booted up my DS Lite with it in it and did the update. Then I played a few games just to verify I had everything set up correctly.
When I went to boot it up on my 3DS I got the message "An error has occurred, hold the power button" etc. So I tried popping the Micro SD card out and back in and the same with the cart. Same problem. Put it back in my Lite. Works flawlessly.
Did some Googling. Saw that maybe my problem was that I didn't extract to my desktop before my SD card. So I formatted my card to start from scratch and redid the set up but beyond that only put a single DS game on it just to test things.
Once again Lite updated and worked perfect with the game. Put it in 3DS and error message again. This time after restarting my 3DS and doing it again, Supercard works. Tried again. Works. Tried again, error. Then error again, and then working again.

And if it makes a difference my Micro is a Sandisk class 10 32 GB.
