Homebrew Possible to recover save files after System Transfer?

So I've been looking around for a while now trying to find if there is a solution to my issue. I performed a system transfer from my Old3DS with CFW (and a 32GB MicroSD with an adapter) to a New3DS to which I just installed CFW (and that had a 4GB MicroSD) to; I did the PC transfer method but I did not want to use the 4GB MicroSD so at the end of the transfer I just inserted the 32GB MicroSD directly into my New3DS. When I turn the N3DS up all the non-legit cias I have installed do not show up, which I have read that is because the actual cias get transferred but not the tickets, and when I check the software saved all the cias I had installed and their save files are there but with a gray X on the corner of the icon. I have read all over that a way to get back the saves and for the cias to appear on my home screen is to just install the tickets or to reinstall the cia, however, I have no clue on how to reinstall or validate the tickets, and I have reinstalled one of the cias but it did not recognize the save file.

I did not make a backup of the tickets as I am not too familiar on how all that works and the guide I was following makes no mention of that. I was wondering if anyone knew of a way to validate everything that is installed in my SD already. Thanks in advance.

Disregard the "NAND backup" part of the title. As long as you see X's in Data Management, you should be able to recover saves and games with this guide:

For future reference, the correct method in 3DS CFW to CFW System Transfer should be done like so:

Jeez man, sorry for not replying earlier, with work and school I wasn't able to complete all this sooner. I just want to say you're a life saver. Even though I lost my Pokemon SMD savefile (due to my own stupidity, I guess) I was able to recover everything else. Thank you so much!

You can try scanning for the Pokemon Super Mystery Dungeon *.sav file with one of these recovery programs if that file hasn't been overwritten yet on the SD card. Even if you reinstalled that game, you might be able to fish for it.

Check this post for several options; I recommend EaseUS Data Recovery Wizard.

Edit - That is if it turns up and you know the Title ID of PSMD.
