This is normal for the first few days/weeks after support for a new game is added. The PKHex legality check is pretty strict, based on whitelists of situations in which catching a pokemon or it having a certain attribute is known to be possible in the unmodified games, so anything the devs don't know about will be flagged as illegal until they are made aware of it and add it to the legality check.

I have a few legitimate pokemon that had marks when captured and are seen as illegal due to it, as well as an Yungoos captured inside the cave during the tutorial that PKHex doesn't seem to be aware it can be captured there.

no you don't need to enable the encounter mod, but you may need to refresh wild pokemon (picnic/teleport/city)

NOTE: the visible numbers don't change, so for example you use an EXP Candy XS, that gives 100 EXP, but with the 32x EXP code you will see that it gains much more exp than 100 although only 100 is shown.

I don't think a No-EXP Share is possible, all exp related code ends in lua stuff, so only modding can help here.
