I am looking for a program that can select an edited nds file and the original, then make a patch so when you apply it to an original rom it will turn it into the edited rom.

There are several that will do it, each have various strengths and weaknesses. As we are not really dealing in hacking here I will not go in depth other than to say ignore the IPS and UPS formats if you are dealing in DS and above.

Most hackers you see will release patches in xdelta form, some will use bsdiff (more Scene trainers and such) and elsewhere they are considered competing formats.

Both of those are command line, though I think some of the tools to apply them also have creation options.

If you just want a basic patch then it will do for the most part. http://www.romhacking.net/utilities/893/ might also be a nice thing to look at.
