Hacking Partition Scheme for Mighty Channels & USB Loader GX

Hi! I'm using USB Loader GX 2.3 to load wbfs backups from my 1.5TB HDD. It's formatted as NTFS since I also use it on my PC occasionally.

I would like to use Mighty Channels to load WiiWare/VC from my HDD, but since it doesn't support NTFS I'm planning to make a second FAT32 partition for WiiWare/VC and also WBFS's, exclusively for Wii purposes.

But before doing it I have some questions:

1. Does USB Loader GX support FAT32 partitions considering some wbfs files are about 4GB (supposed FAT32 limit) ?
UPDATE: It seems it supports FAT32: USB loader GX and FAT32 - GBAtemp.net I noticed that big games are splitted with maximun filesize to 4,194,272 KB

2. HDD size is 1.5TB, but the FAT32 partition will be about 100GB, considering the statement of Mighty Channels Guide:
If you plan on using a 1TB or larger HDD forget about using Waninkoko's NAND emulator
does this restriction still apply?
3. Would you recommend me other loader alternatives and/or partition schemes for loading both backups and wiiware/vc?
