I recently installed Open Lara on my 3DS. Everything seems to run fine except I get no full motion videos playing at all. Can someone tell me what the folder structure should be for installing the videos and what file format they should be in? Thanks in advance.

Where were your source files from? PSX, Saturn, or PC? Not sure, but it may make a difference.
I used my own Playstation disk to generate all my files (following the available guides), and the only files I had issues with were the audio tracks (which I remedied by using the ones made available, which I think were linked in one of the 'issues' threads on github).
I've not got my 3ds to hand right now, so I can't specifically say how I've got it set up, but I'll check when I get home and provide a screenshot or something unless someone else is able to help in the meantime.

My source files for the fmv come from both the PC version and the android version. I have them in .mp4 and .rpl format. I've tried putting them in the base of the open lara folder, in a folder called video, or in a folder called fmv and nothing seems to work.

Sorry, I completely forgot to check my 3ds last night (at work again now, so I won't get a chance for another 10 hours).
I didn't know that the Android files were an option. According to the guide on Gamebrew only PSX, Saturn, and PC versions are compatible.
I know that, in my case, using the PSX files they remain in the same format as they're in on the PSX disk and the folder structure is the same as that too.

edit
Here's the promised screengrabs of my folders (the main Open Lara folder and the FMV folder)...

...as I mentioned above, this is based on using the PSX version for the donor files.

Thank you very much. I managed to get the video files from a psx image, but while they work the audio is all crackly. Not sure if they're partially corrupted or not.

He already told you about that bit. Check the GitHub for the new files

Hi thanks. I have normally working audio, it's the video files that have crackling audio. There is nothing on the github for that.
