Hacking Old3DS -> New3DS transfer

Hello everyone and thanks for viewing my post.
I am new here but I have been using GBATemp for a few months by reading posts, tutorials, etc. and I finally registered today to ask you a Little question:

I have acquired a New Nintendo 3DS today to upgrade my Old 3DS (A9LH installed).
Of course, I want to transfer all of my data to my new console so I will have to use System Transfer at some point.

Is it better to transfer my data before touching anything hax related or after A9LH is successfully installed on the new console ?

At this point, I did not powered on the console yet (waiting for mSD + Screen Protection).
