In a spoiler could someone briefly explain the whole games story start to finish? I'm a little confused...

Despite all of this, I liked the game.
My sentiments exactly. The battle system was a lot more refined and there were some cool additions, but..the boss battles just LACKED character and that was the thing that made me the most disappointed. Mini-games were cool, I miss the assassin missions, I miss beam-katana upgrades too.
