Hacking Nintendont deleted my game!

So I checked and my Simpsons hit and run file is gone!I checked the USB and the save is there but it is gone,what might be the problem?I used a newer version of nintendont, could this be the problem?

Nintendont isn't going to magically delete your game. It's probably something else you did.

The game limit used to be 255 but it was removed.
