Make the image with Paint, then use iaza (check on google) to add transparency on a specific color.
I recommend using the brightest pink as the transparent color (Green works well too.)

Try $699 ($199 upgrade from a previous version) for Photoshop CS4 and $999 (!!!, $349 upgrade) for Photoshop CS4 Extended.

Go to Image>Transparency>Add Alpha channel. Now Highlighting and deleting will cause transparency. So will the eraser.

Personally, I prefer Paint.NET

an easier way to do transparency is just lowering the opacity in the layer window

If the whole layer itself is opaque it won't really work... you'll just get a 'ghost' looking image.
Also, if you're trying to put an element over another, it defeats the purpose -- take a look at the New Super Mario Bros. Deluxe logo in my sig... if I had just 'lowered the opacity' of the Deluxe text it would look pretty bad.
