I had the same problem helping a friend. I used Panasonic SD Formatter, that didn't work, so I tried guiformatter, SDHC FAT32 full overwrite with both. Works fine with anything except the 3DS.

I had the exact same problem yesterday, and found out that my 2ds just doesn't like cheap cards. Your card will most likely never work with the 3ds :(
You can read the thread here

So I guess I'm fucked ,I can't even send back it.Anyway thanks for your answers.

I know it's a weird question, but what operating system do you use?
If you're using a Windows newer than XP, then use a partition manager. If you're on XP, then just use the rightclick->format. If you're on Linux, then use mkfs.vfat

If you have the option to set it (partition editors), set the diskID to 0xB (FAT32).
Try to experiment with cluster sizes (2048 / 4096 / 8192 / 16384).
If you're using mkfs.vfat, you can specify the cluster size with the -S option.
If you're using the Windows built-in format commandline utility then use the /a: switch.

Examples:
mkfs.vfat -S 4096 /dev/sdd2
format F: /fs:FAT32 /a:16k

You can use gparted on Linux to find out which device is your SDCard's, or you can use diskmgmt.msc on Windows to find your partition, and assign a drive letter to it.
Remember, that the above commands are only examples, only run them if you changed the options, and the path to your SDCard!

Yes, but first try it out with the partition manager you have. I hope it can format the partition to diskID 0xB!

If it's not working, then try it from commandline.
Type "cmd" in the search bar in the start menu, rightclick, run as admin, yes, then run "format F: /fs:FAT32 /a:4096 /q", where F: is your SDCard.

Have you even tried SD Formatter? The problem is not only the file system the 3ds can read and make use of. The file system needs to have a very specific sector sizing and don't know about cluster sizing, perhaps need not to worry about that, so you should try that SD Formatter for the sake of easy to use formatting tool for Windows on SD cards. If your 3DS still refuse to read the SD card after that, then perhaps you do have a bad/counterfeit SD card.

Try to follow this tutorial:

I used it to format in fat32 a sandisk of 64 GB and a Kingston of 128 GB which i'm currentling using for my 3ds without any kind of problem.
