It's purely a shell around trim.exe. If trim.exe has overtrim protection then this app has it too. I didn't make the app I just host it. If you want to ask the developer of the tool go over to here:

I'm guessing this works with unpatched roms? Meaning that if I were to use them with a Slot-1 solution cart I'd have no problems?
