You did not fix your CRC at the very beginning of the file.
Any time you make a single change in the save file, you have to fix the checksum because it changes.
Its right in the original post, bolded "Fix Checksum"
I completely overlooked that step. This time, I followed the "Fix Checksum" step to the letter starting from the very beginning of the first step I listed, but the save is still corrupt.

I then decided to fix the checksum a second time after all steps (in the event that it needs to be done once at the beginning of all the steps and once at the end of all steps), and it still read the save data as corrupt.

The only noticeable thing I found is that my save data in HXD from AF 05 00 00 to "8A" ends at 2D82, as opposed to 2D81.

I wonder what I am missing.
 
also you shouldn't have done a mass replace as you could be changing stuff you shouldn't
Why I recommended to copy the entire 'scan' section to a separate editor, vastly narrows the scope and nothing else should interfere with it.
Definitely wouldn't be advisable to do it within the save file itself.

Mass replace? That sounds like where I made the error. What should I have done to replace the sylux entires only as complete?

The last byte needs to remain the same when replacing.
in your case "01", that is the 'category' of the scan, which is the Sylux group.

Thanks! I found out I was looking up the wrong data for the AF 05 00 00 00. That said, it still says the save is corrupted.

This is the exact line that should have the sylux data in it, so how do I make it change? I tried replacing it with many attempts; do I edit it to read 00 00 00 00 00 80 EF 01? I tried that, and it would corrupt the save.

The CRC, are you fixing its order to be proper for the save?
Based on your screenshot in the save it should be 648DF362 (bytes get flipped around because that's the way the switch handles nonsense)

here the save from earlier post with sylux edited as well so it's 100% logbook. based on what you are doing you are just editing values in random places.

Very sorry for not figuring it out. But...thank you for the help. I really appreciate it.
 
Took some time to poke around on a new save at the start of chrono tower with no items picked up other than the bare minimum you start out with.
Due to this i was unable to see if some items I had added were on the "keys/mech parts" screen, as that wasn't unlocked.
Some items were unlocked from the start, which I did not test, but were noted in the testing.
Any items that I could not verify were labeled as ???. (Items such as mech parts, keys, or items that do not plainly appear on the equipment screen, this appears to include Green crystal upgrades, such as the psychic beam upgrade, control beam upgrade, and green crystal tracker)
Partially present items were items that I saw had the 2nd, and 3rd bytes at 80 3F, as opposed to only the third being 08 3F at the start of the game, I did not test these.

You got all the important stuff. It's now working out what safe to add to a early save. The chips and mech parts could cause problems as they are part of story. Green shards and some upgrades are ok.
 
Found an additional bit, power bombs are incomplete, the other mystery "max 8" item is power bombs as well, but having it enabled allows them to be grabbed and thrown.
Does not seem to decrease when used, so setting them to max should be fine.
Updating my latest item post with that info.

I set it to 1, when normal power bombs were set to 3, and all 3 were able to be grabbed/thrown, so likely this just gets its value updated whenever a power bomb expansion is grabbed. functionally it seems to behave the same as any "one and done" upgrade.

here is my new save file thats on hard mode all i ask is for enough green crystals to get the green crystal locator NOT all the green crystals, that could be game breaking seing as i would have the legacy suit before he vi-o-la suit and all that

This how to edit Metroid Prime 4 saves. I am not sure save order other than it might be all the auto saves first then all the manual. if you have only used one save slot it should be easy to work out. searching for VSM in text might be the start of each save.

Saves Have Checksum
There a Checksum fixer in zip file unzip and drop save onto bat file it will fix the checksum so won't need to use Hxd to fix it. The Checksum fixer uses Bucanero's cli app and a bat file. Bat file is a patch file if you have experience with ps4 save wizard you can add quick codes to it.

Fix Checksum With Hxd

The saves have a checksum it is the first 4 bytes. the next 4 bytes is the whole size of save minus the first 8 bytes if your not changing save size you can ignore this. the checksum covers from after 8th byte or from 35 to end of save. the checksum is CRC-32/JAMCRC. i used hxd to fix checksum. i selected the whole save minus the first 8 bytes you can go into edit and select block. start is 8 and end you can just type ffffff. you then go into analysis select checksum. in generate checksums box select custom CRC (32bit) then select custom crc... in the custom CRC box you need to put 04C11DB7 in poly, FFFFFFFF in intial and in output xor 00000000. also need to tick in and out for reflection. click ok for this and previous box and you should have checksum. the bytes in checksum needs to be reversed you can see in picture below what i mean. both checksum and size are in little endian meaning bytes are reversed.

Editing
To find green shards search for 66 51 03 1A shards will be after that in reverse float. max green shards is 0000af46. also max amount you can have is also after the amount you have so if the id doesn't work you can search for max shard value and go back 4 bytes

it looks like for items its id then amount then cap total repeated twice (so thats 4 byte id and 3 reverse float values). any id with 00 00 80 3F repeated 3 times is probably something unlocked. will need a completed save to see what the right floats should be after the ids.
I don't think id change order so not a problem but if the ids are like the scan section it would be float values then Id

To find scan section search for AF 05 00 00 00 you should find a section similar to whats in picture. all you need to do is put 00 3F in front of the Ids the ids range from 00 to 0A. the 00 ones are easy workout after filling the others in.
As mentioned below changing all might cause a softlock it could be the 0A ones. in picture below in the boxes is the ids
