Question, I have been using 5.2.1 with FTP + CFW version up till this point. I just updated to 6.1 and now I'm wondering if it would be more advisable to continue to use FTP + CFW or switch to FTP + CFW + Signature Patches?

You mean the ReiNX ES patches?
Are you planning to integrate an ReiNX build in SD-Files or replace sysmodules of atmo parts with ReiNX ones?

Why is the PM sysmodule in hekate but not in ReiNX folder? Does it not work with ReiNX?

ReiNX does, Hekate doesn't yet

all cfw work with xci to nsp if you have the game update
if don't have you need patch FS.KIP or use reiNX or JR

It doesn't affect you in a negative way but yes, signature patches are planned to be selectable in the modular system
