I'm thinking about getting a new 3DS. Can I just switch my SD card with all my roms and stuff to the new one? Would I have to do anything other than obviously jailbreaking the new one?

short answer, no, why because 3DS have database stored on its built-in NAND storage that keeps track on everything. that sd card trick you were thinking is not gonna work.
but there are other ways that can separate your homebrew and non-homebrew stuff, and that is by using emuNAND.
