Ok. The emulators should be able to run on a sd only setup as well. So I guess we can rule out the harddisk now.
Maybe you should start simple and reinstall and try them on the sd, eventually even with the harddisk disconnected.

I don't know how the situation is in your case, but my wd passport was initialising real slow on an usb 2.0 port, even when connected to my pc.
I guess it does it's negotiation first on 3.0 and switches to 2.0 when that fails. I don't know the details. I just know what I observed.
