HWfly toolbox downsides?

I read on the HWfly NX github that updating via HWfly toolbox can not update the bootloader.

It mentions that the blinking patterns will no longer correspond to the ones listed there.

Are there any other downsides to doing it this way?

Downside is not diagnose by light.

I think for now i will simply update via the toolbox and should something go wrong the option to flash via USB still remains!
