Every time I use a core, a forwarder appears on the home menu, and it's adding a lot of clutter. I'd like to be able to turn this function off, if possible.

There's no way thay I know of. You could just put the launchers for the individual cores in a folder and put that at the end of your home menu.

You could also use the 3dsx files instead of the CIAs. If you don't otherwise use any 3dsx apps, you can replace the boot.3dsx on your SD card with the retroarch 3dsx and then you'll be able to launch it directly from the 3DS menu.
