It's extremely noticeable, although it surprisingly doesn't bother me that much. Still, this is very unacceptable on Nintendo's part, and I will be calling Nintendo of America about this.
Before doing this, go back to stable release of Luma3DS, and don't mention anything about hax or FPS.

thanks for that clarification. because all I hear on the forums is "they fixed it by updating Luma". and to be honest I always wondered how they could possibly fix what nintendo broke with the new firmware update? since they are not that deep into the firmware were we have source code and see just what has been altered in the files.
so it seems as if my feeling was right: luma did not fix OOT at all. so there is now one reason more to stay on 11.2.

Besides, everyone thinks that Luma is the only CFW out there.

Common, I can name a bunch, like Cakes, Cobernik, SaltFW, and many others...

OKAY NEW INFORMATION

So I downgraded to the stable v6.6 release of Luma and ran Ocarina of Time 3D. Not only was the audio stutter MUCH worse, but the framerate was also much lower. When I updated back to the newest nightly build of Luma and ran OoT3D again, the audio stutter and framerate were much better although still an issue.

It seems like it's in the process of being fixed, but isn't fixed entirely yet.

Actually, Luma only half fixed it "5f8a6120 - Apparently this halves the amount of stuttering with some games, on 11.3". Don't forget that Luma works by patching the 3DS firmware and you don't need the source code to see what has been altered and undo it (otherwise Luma wouldn't be able to function at all). As for how they did it, "stubTimerQueueSanityCheck" pretty much says it all.
