Not gonna lie you will have rxTools and Emunand setup properly but its just slipped my mind that there won't be a CIA installer. Your best option is FBI https://gbatemp.net/threads/release-fbi-open-source-cia-installer.386433/ once you have evrything booting and working ask in that thread how you can install it to rxTools.

No you can install the MSET version rxTools website has an explanation under the how to tab

rxTools is supposed to be a complete collection of all the useful tools for 3DS hacking.
It boots as rxTools.dat so you can still use your gateway's launcher, or others aswell.

This tutorial describes how to boot into rxTools for your device's version.
You are responsible for your own actions.

Getting necessary files
For this tutorial you need a DS flashcard.The gateway blue card will work. Go to the download secion above and download the latest version of rxTools.dat
In your download there are a few files available, open cdn_firm.exe, this will download your firmware.bin
Copy both rxTools.dat and firmware.bin to the root of your 3DS's sd card.
Copy rxinstaller.nds into the root of your flashcard's SD card.

If you are planning to decrypt your titles, place slot0x25KeyX.bin aswell on the root of your sd card.
(Not provided in the downloads, google it).
You will need slot0x25KeyX.bin aswell on your device if you're using emunand version newer or equal to version 7.0.
setting up mset
Place the DS flash card in your 3DS, and start the rxinstaller.nds.
Follow the steps on your screen.
(You have to do this every time you use a DS card while not using rxMode).
Booting rxTools
Place the SD card in your 3DS.
Go to system settings, click on "Other settings", "Profile", "Nintendo DS profile".

rxTools will be booted, and you will be shown the rxTools menu.
(in order to boot emunand through rxMode you need emunand already available on your SD card,
gateway's or MT's emunand wil work).

no your dstwo will work fine
Edit Sorry im getting people mixed up if you dont have an r4 card or dstwo you will need to get one but dont worry they are very cheap like 10 USD or less

Want to launch rxTools via MSET so that you don't need to connect to the internet? You can either:
1. Downgrade your sysnand's System Settings app(This method will only work on 9.x or 4.x sysnand!)
-grab the rxToolsCakeROP.nds from here and put it on your ds flashcard (if you don't have one don't worry), then launch it from your ds flashcard and let it install the exploit.
-grab the rxtools.dat also from the above MEGA link and replace the one on your 3ds sd card
-From the same MEGA link download, grab the Theme folder and put it in the rxtools folder on your 3ds sd card (create it if it doesn't exist)
If you don't have a DS flashcard: grab the code.bin for rxTools from the "mset" folder
-in the mset folder, open the QR Code that pertains to your sysnand version, and scan it on your 3ds. Wait for a bit (it should crash and send you back to the home menu)
-Now you can launch rxtools by going to System Settings-> Other Settings-> Profile-> Nintendo DS Profile
