Hacking How do I edit an ISO?

I am aware of a few interesting modified games and they generally come with files for use with Riivolution. Is there a clear way I can modify an ISO with these files? Also, sometimes I see them with a disclaimer asking not to do it. Is there a reason why it would cause bugs? I mean, if Riivolution just swaps files why would pre-swapping them make a difference?

Disclaimer: I use USB Loader GX for the express purpose of backing up games I legally own. The point being to protect my discs from wear and to avoid clutter. I am not asking anyone for an ISO or anything related to piracy. With respect to the authors of Riivolution who clearly did an amazing job, I simply prefer an alternative that does not undermine my legal use of backup loaders.
