The only tool I've found is closed source(it's called "DSaveManager").
I doubt that you'll be able to access a 3DS save in DS mode.
The moment you attempt to switch cartridges, the 3DS closes DS mode.
And that's ignoring the fact that even if it works (which I highly doubt so), you'll probably get an encrypted save file

Unless there is a major difference between the DS and 3DS in terms of cart reading, I don't see why it wouldn't work.

That's accessing a DS save from 3DS Mode.
Save extracting/importing is possible I guess as that tool was used as a desperate effort for oot 3dhax. So have fun making it a dsiware
If I'm not mistaken DSavemanager is a tool for DS flash carts.
Hence even if you're running arbitrary code, it's in DS mode, and the 3DS governs it.
(basically, no access to 3DS to prevent the DS mode shutdown when switching carts)
3DS home brew typically runs off homemenu, so you can switch around the carts, but if you were to run home brew from 3DS flashcard, removing the cart would cause the system to close (usually).
Anyway, that's an old homebrew that you're showing. I don't think it even works with nand saves (such as pokemon for 3DS).
You're better off with installing Hmebrew launcher and using jksavemanager
