I need help:
I homebrewed my 3ds and everything worked perfectly.
I was downloading a game on the h shop and pressed home and after that the normal 3ds menu was and still is visable.
The content of my cias files are deleted too.

Can you see the home menu, but not your installed games & homebrew apps? Run fbi, or go to system settings to see if those games are still installed.
As for how to fix your issue, first you might wanna to check your sd card for errors with h2testw, to make sure it's not faulty or dying.
Before running the test, copy all the contents of your sd card to your pc, empty it, then run the test with the "read & verify" setting. If it passes the test, copy everything back then run faketik, otherwise you need to get a new replacement sd card.

Edit: I can't see the homebrew apps and the installed games from there. I checked in system settings and the games are also not there . I will check now if the sd card is faulty or dying.

It isn't faulty neither is it dying. I will download faketik now

I opened faketik in fbi and now a menu showed up: faketik v1.1.2
starting to fix tickets...
no missing tickets.
