You may have selected sysnand mode by accident. Just delete the file
I second this. pbanj's instructions for system transfer should have worked (didn't notice that he included instructions with the workaround). The fact that it's not booting emunand makes it seem like you may have selected updated sysnand.

You really should install the GPIO and DSP system modules from O3DS 9.2 update pack to your sysnand just to avoid potential problems in the future.

You never know. It still needs to go through sysnand initially, and they may have a reason to use sysnand at one point or another for whatever reason.

The only people who worry about them are the ones who ran downgrade checker. They are fine.

Don't say I didn't warn you if something does end up going wrong. Isn't that the reason why that thread was made in the first place?

I deleted config.bin, started AuReiNand, checked "Show NAND version in System Settings" and pressed start.
Now System Settings shows Ver. 9.2.0-20U.
So...should I not have checked the NAND thing?

Notice how it says potential reason. Out of the 3 n3ds I have downgraded I bothered with fixing those files on 1. All 3 have been fine with no issue.
Of course, because your 3 N3DSes have had no issues, it means no one will never have any issues whatsoever.

Checking that should be fine.

AuReiNand will boot SysNAND if your EmuNAND doesn't exist, which makes me think that something borked in your EmuNAND.

Just to make sure again, I was supposed to do the system transfer while in the emuNAND of both the O3DS and N3DS, and put the old card into the new one, right?

Do you realize that no one has any idea which kind of problems it could potentially cause? I don't know what it is with people on this forum recommending stupid stuff to newcomers such as telling them it's ok to have partial downgrades or telling everyone they should be using updated sysnand mode on a9lh, etc.

It would be foolish to leave it like this, when you could simply fix the problem and have it fully on 9.2 and be 100% certain that everything will work fine...

Good thing I didn't go to sleep like I'm about to. Because you are using the old card in the new 3ds you still have the old 3ds emunand on the card. Put the original sd card for the n3ds in it. Load up emunand9 and go into emunand option then dump emunand to file. After that finishes hit be then select to un mount the sd card. Pop it into your pc and pull the bin file you just made off the sd card. Take that sd card out of the pc and put the sd card from the old 3ds into your PC. Backup everything as its going to get formatted. Once backed up Put that sd card into the new 3ds. Hit the button to remount the sd card, I think its B. Go back into emunand and click complete emunand setup(needs to be done because of the diff nand sizes) it will format the card. After its done hit b then select to unmount the sd card. Put that sd card into your PC and put all your files back on it including that emunand backup you made. When done put it back in the 3ds and hit the button to remount. Go to emunand options and you should see something like flash file to emunand select that. It should auto select the emunand backup you made. When its done you can reboot and boot into your emunand.

If the sd card in the new 3ds is bigger you can just copy the Nintendo 3ds folder over from the old card to the new one

Well, I installed those files that Ammako was talking about, but it says, "Sys 9.2.0-20U" in System Settings now.
So...

Edit: I will try that pbanj.

I have seen someone who did have an issue from the gpio his buttons only worked in game. It was an issue from the MOMENT the downgrade booted. It wasn't something that happened over time and I've only seen it happen to one person. He can do it if he wants but its not going to matter if he does it now or 6 years from now
