Hacking Help! Snes9x and FCEU can't find roms

I'm using Snes9x and FCEU with front sd support. They were working fine until I installed the homebrew channel. Now when I boot them, and try to load a rom I get an error saying "Are you sure /nesroms exists?," or "Are you sure /roms exists?" I have my roms in the folders nesroms and roms on the root of my sd card, and like I said they were working fine before I started using the new homebrew channel. Also the really weird part is that Gens Plus loads roms fine. I really don't get it.

Your SD card should look sorta like this:

X:
/apps
__|-----snes9x
__|-----genplus
__|-----Nesemu
/snes9x
__|-----ROMS
__|-----SAVES
/FCEU
__|----ROMS
__|----SAVES


So you have TWO snes9x/etc folders, one in apps, one in root.
