thank you!

um, what??? All that happened was your adobe install made start menu shortcuts under a folder named programs. All u have to do is drag each icon above so it's not in the Programs folder , then right click the programs folder and delete it...

Try going to
C:\Users\PUTYOURUSERNAMEHERE\AppData\Roaming\Microsoft\Windows\Start Menu\Programs
and manually moving the ink files from the folder manually, then delete the folder
NOTE: that path only works with vista/win7, don't know what it is for XP.
You'll need admin right though
EDIT: Didn't realize they were duplicated.
The applications won't be deleted, all it deletes is a bunch of ink files.

Bump since it happened again.
I solved my Wacom problem by downloading directly to their site and rebooting the laptop.
There was a duplicate programs folder again and I deleted it.
Now I dont have my shortcuts on the start menu when I expand it. :\ How do I restore the program shortcuts?

Or will I just manually restore them like ThePowerOutrage said?

You could either do a System Restore (going back to the day before the problem occurred)

OR

Find the programs you want to add to your Start Menu, find them in C:\Program Files, and right click them and select "Pin to Start Menu", if it's XP that you are using then probably it comes under "Add to..." or just "Pin to Start Menu" itself.
